I know a little bit of Japanese, and from what I can understand yes those are indeed custom paint schemes. What many Japanese shops like to do is modify and improve existing toys/model kits to a very high level of detail. You can buy these planes with the custom paint jobs but they come at a premium.

Regarding Bandai's Yamato Mechanic File, it is highly likely that one display case box will complete the ship, unless Bandai includes 'chase' pieces (which will still probably complete the ship but with variation).
